Partizan, who missed the first opportunity to qualify for the EuroLeague Final Four tournament in Kaunas, now lead the series 2-1.
Whichever team wins three games will qualify for the tournament.
The fourth game of the series will be played in Belgrade on Thursday.
In front of over 20,000 spectators at the Belgrade Arena, Zach LeDay and Alen Smailagic led the scoring for Partizan with 15 points each and James Nanelli and Yam Madar added 13 and 12 points, respectively.
Walter Tavares excelled for Real Madrid with 26 points and 11 rebounds and Nigel Williams Goss scored 22 points.
In the final seconds, Nanelli missed a shot that could have sent the game to overtime.
Partizan's Kevin Punter and Mathias Lessort and Real Madrid's Guerschon Yabusele and Gabriel Deck missed the game due to suspensions following a brawl in the second game of the series in Madrid.
